Since removing my flies, I have noticed more vibration coming through the handlebars.
The vibes are most noticeable around 4k - 6k.
I have 10k miles on the machine. The bike is an 06.

I have visually checked it out, is there anything in particular I should be looking for other than motor mounts?

Hub, thanks. I'll just accept that it is a "characteristic" of having the flies out.
I definitely don't plan on going back to flies in, the fun factor exceeds the discomfort ;)

Maybe I'll just get 5 pound bar ends, heheh.

Well, Hub's the ex spert. I can only comment on flies out on a G2. There's no need to take them out. They provide a little more safety in low speed/low rpm cornering and they give you all the power when you need it. All of us are out of the restricted rpm range so quick, the increase of flies out on a G2 isn't usable on the street. If you're dwelling below 3K rpm, you're riding too soft to feel any improvement with flies out. Absolutely no advantage for law abiding riding, but no harm either. You might get the motor wound up a tiny bit quicker to lighten the front at a bit lower rpm. From what I hear, pro drag racers get a faster launch with flies in on a G2.

If I had the G1, the flies would have to go, I'm sure.
